The settlement rose as Casale di Santa Maria di Fajano in 1088 as a refuge of the population that were abandoning the ancient Roman port of Egnatia, under the attack of the Saracens and other invaders since the collapse of the Roman Empire. In the 14th century Fasano was a fiefdom of the Knights of Malta, and here on 2 june 1678 the Turks were defeated in a historical battle, according to the legend with an apparition of the Virgin Mary.
